You should have posted this in the USMC portion, but here is a quick answer for you.

As far as running, ensure you do this at least 3 times a week minimum, but don't just run 3 miles all the time. You should also try and work on your sprinting as well at least once a week in conjunction with your current runs, shock your muscles and make them develop. After a run, rest for about 2 minutes and work on short distant sprints (50 yds to 75 yards) and then jog back the same distance....repeat for about 30 minutes.

I currently run 4 days a week anywhere between 3.4 - 5 miles, we mix it up so every day is a different distance and luckily for us (or unluckily depending on how you look at it) we run hills too. We average a slower time than running the same distant on flat ground but overall, we all (35+ years old) have reduced our 3 mile times to under 20 minutes.

For your pull-ups, work on doing as many as you can at one time, very slowly up and then very slowly back down....don't do it as fast as you can, you'll get more strength and muscle growth with a slow and steady approach. Do pull-ups at least three times a day (morning, noon and night) and you'll see an increase quickly.

As far as nutrition, i'm no expert on that but try and stop eating three big meals a day and cut soda out of your diet excpet maybe onre or two on a weekend. If you can, eat 5-6 small meals a day and only eat enough to get the hunger away, don't overfill yourself up and do not eat anything 3 hours before you sleep.

Also, if you can't do the 5-6 meals a day, eat your 3 meals but only snack on fruits, veggies and cheese...again, only enough to curb the growling. These are the things that worked for me and others I've seen use it, however there are many other approaches to this. Try it and see what happens, let us know in two weeks where you are.
